What does "Resign" mean?

Is it a "permanent pass" or "all my flags get eaten" or something else?

resign means: "all my flags get eaten"

proposing plus accepting peace (or both players pass) means: the current score is the endscore, so the flags stay as they are.

The both pass end is missing in the manual of the game at the point end of game.

Maybe the text at pass should be extended too to point at this possible end.

I think a "pass-always" option might be useful - in game #22936 after Szamba's nith move there was nothing I could do to improve my position - I did not pass, but I could have done, and it it would have made no difference, but it Szamba needed four more moves to eat my remaining southern flags.

As it happens we were both active (it was rather late for me...) so it did not take long for us to go through the eight moves, but it might have taken over a week. If I could have "pass-always" then Szamba could have finished the game while I was asleep.
